The most expensive project in WWII was not the Manhattan Project, but rather the development of the B-29 Superfortress long range heavy bomber.

The purpose of the B-29 was to bomb Japan.  In Europe, the Allies could bomb Germany with relatively short-range bombers.  By contrast, the US would not be able to bomb Japan with such bombers until very late in the war.  In the meantime, once the US took the Marianas (Saipan and Tinian, especially) the B-29 could make round trips to bomb the Japanese home islands.

It was, of course, B-29s that took off from Tinian and dropped the atomic bombs that finally brought the war to an end.
